Aside from the obvious implications of helping to covering something up...a couple of other thoughts.
Based on what has happened at other organisations, firstly the AFL are very lucky there has not been a player accused of paedophilia. Knowing first and not acting strongly and immediately would not sit well with the general public, I imagine.
Secondly, I wonder if it leaves the AFL open to legal action from a victim. Having information about, for example, a rape case and allowing other persons within the AFL to tarnish the reputation of the victim or promote the accused in a way that could prejudice the outcome of the investigation or a trail would be slippery ground. Even if a player is not guilty but was up to some shady activity, when you know about these things you have a duty to act.
Sometimes it's better not to have inside information.

Personally I'd like to see the AFL's powers extended even further.
I'd like to see cops wearing yellow shorts and running backwards, waving their arms and blowing whistles.

That's just a recipe for disaster! Considering the way Vic cops behave, if the umpires started acting the same way, we would be in for nothing but trouble.
Imagine umpires armed with pistols and tasers! Instead of 50 meters you'd get 50 kvs in the guts!

...unless you're a ball player.
So they're not that dissimilar really.

The police-AFL "relationship" was struck so both could investigate "any criminal activity that would be prejudicial to the interests of the AFL", the contract says
and there i was thinking the agreement may be used to help police investigate matters involving clubs, players and officials.
i wonder how the interests of the AFL is defined? i assume it's something along the lines of "the AFL, eyebrows, and chris judd must continue to get richer at an increasing rate"
